Phantom is not the same person as Sue. His quests involve various meetings with her/him, he's even possessed once; doesn't he even find her trapped inside a machine in Edelstein at his last quest? :O
Not to mention the fact that Suoh's gender is a complete mystery, but i doubt anyone here thinks Phantom's a girl. :|
