I believe they want to flesh out the story as much as possible and ultimately understood that having it all on one disk is impossible, so they had to split it up into several games. If you really want to put things as numbers, you can consider KH1 to be its own game, then Chain of Memories, Days, KH2 and Coded to all be KH2, and then KH3 comprises (so far) of 3D and KH3(when that comes out). BBS pre dates all of them as the first game in the series.
