As long as the Skill ID stays the same (which it does), the points transfer. I'll use Chaos as an example.
I had level 30 Sudden Raid when Chaos hit. After Chaos, I had level 30 Blade Fury.
But... I had level 20 Upper Stab before Chaos, but after Chaos, I had level 0 Upper Stab, and 20 free Skill Points.
Do you see the difference? Upper Stab had a new Skill ID, and was moved to a different job.
Skillbooks and Mastery Books work the same way, Chains of Hell 10 turned into Phantom Blow 10, and Sudden Raid 30 turned into Blade Fury 30.
I can't really give advice on builds.
