Gah. So it turns out, obviously, that if you rank up using a Black Cube, and you hit 'One more try!' it reverts the potential down to the previous tier. I misclicked and accidentally ranked my emblem back down to Unique.
Thankfully I got legendary again shortly after, but still ._. I was raging hard:
Used I think36 48* cubes total, went legendary twice in that time, so yea I'm gonna say Black Cubes are definitely the better option for ranking up. Red cubes are nice if you have something at a tier you're happy with that has no decent lines, but Black cubes are too good.

From my experience I'm gonna say Red cubes are roughly a 2% tier up rate, and Black cubes are 5%. Seems about right from what I've heard from other people too, but obviously I don't know for sure.
