I approach this question on multiple fronts:
A. "Am I going to use, or do I have Innocence Scrolls or Return Scrolls to attain the stats I want in the highly likely situation where Chaos Scrolls act like a jerk?" The answer for most people is no, Return Scrolls are more expensive that they ought to be and Innocence Scrolls from the RED Shop would clean someone out of Coins relatively quickly. In this case, scrolling Empress gear, which should continue to decline in price is a good idea, if it fails buy another and try again. If that scrolling fails, fuse the two and you get a "free" equip to try again.
If you have many Hot Time mules and have hoarded the 100% Innocence from some time ago or have plenty of Coins to buy Innocence, then sure, feel free to start scrolling the Sweetwater.
B. This ties in with the second half of A., "Am I going to get another Sweetwater ________, by drops or through the FM?" The answer is probably no, at least not without paying out the wazoo. If you can't Innocence it, then all you have is one shot to probably fail. Buying Empress again will be the cheaper alternative to replacing the equip to rescroll (barring Innocence).
C. "Do I have all the pieces of the Sweetwater Set and do I want the Set Effect now?" Basically, the YOLO question. If you are content with some end result like +5 ATT from Chaos or something like that then have at it, be the spiffy pirate that you are and equip the set.
Hey! What about all that Denaro I am going to waste trying to transpose it?! Well, to me Denaro is an "infinite" resource and it isn't that difficult to get more, one merely needs to be diligent, Sweetwater Equips are, by comparison, significantly more "finite," the mesos to buy a new one are harder to get, getting the equip from bossing is even harder yet. Sweetwater Equips are endgame to me so I will have patience in scrolling them exactly how I want them, or at least to a point where I am not annoyed looking at it.
TL;DR: If you are aiming from some particular stats (e.g. +10 ATT from Chaos) you are probably better off buying Empress to scroll and fuse failures for more things to scroll. If you don't care, scroll the Sweetwater Equip as is. If you have patience and this is truly your endgame, diligently try to transpose, if not, scroll it as is and hope for the best.
